The Diocese of Amboina is a Latin Church diocese covering the Maluku islands of Indonesia, re-established as an apostolic prefecture in 1902 and later raised to a diocese. It is a suffragan of the Archdiocese of Makassar with its seat in Ambon.

The city of Amboina gives its name to this Roman Catholic diocese (Latin: Amboinaën(sis)), which forms part of the ecclesiastical province of Makassar in Indonesia.
